New to me 2005 Vector. Pulled up the tool tray and under it were 2 recesses for pop cans? There something else Yamaha intended for that area?

You mean to tell me that you never stopped along the side of the trail and cracked open a can of your favorite beverage to only wish you had a place to put your can while you drink it? 
IMO, it was just Yamaha trying to be resourceful and make the most of the space up in the nose area and rather than just have a thin tool box, they added those "tubes' to drop into the void spots below it to provide additional storage.
