Well I've been hanging out here since 2004. The timing was finally right and I purchased my first 4 stroke a 2009 SE. Now I need to set it up for the way I'm going to use it.
I do a mix of about 75% off trail/ditches and 25% trail. We do two big trips a year, a 3 day 600 mile trail ride and a 4 day mountain ride. As you can imagine these trips couldn't be more opposite and setting a sled up to do both proves difficult.
Here is what is already done to the sled:
The mountain cooler is added
The trail tank (thinking of going back to stock)
Pilot skis (will be going to mountain skis)
and I have a drag & fly kit on the way (thanks Turk)
Here are my plans:
Extend to 136" with 1.75 lug (still considering 144")
9 tooth extro drivers (I have a set of doos)
Tether with oil cut off
Roest plate
OFT post relocation
Gearing change
Slip on can
Other things I'm considering include
Some venting
Subframe brace
Oil lite bushings
yamaheaters
bigger front bumper
If you guys can offer and advice into building this sled into a capable backcountry machine it would be appreciated.
Can anyone advise me what the stock gearing and chain length is on an 09 SE?

Yeah Turk told me the same thing. I had done a lot of reading on the different Nytros but I was unaware the attack angle was different. I wanted an SE for the suspension. When I rode my buddy's XTX I found it way too soft. But I might have been better off changing the suspension on an XTX.

Sounds like you've got a good bead on things with improvements. If you're ditch banging, definitely strengthen the subframe.
Regarding the mountain skis, don't stay with Pilots, maybe C&A XTs or XTXs.

A very fair question...
We have an XTX in out group and he's never come close to running out. There are so many other sleds in our group that will be out long before. I have a buddy that wants a tank so it would be money in my pocket to spend on something else.
....on the flip side it's already on the sled maybe I'd be crazy to take it off.
The jury is still out on that one.

So if I've got this right:
Stock gearing is 21/39 with 68 link
If I go to a 20/39 I'll end up at 1.95 and I can use the same chain.
That is a pretty small bottom gear I was even thinking I might be better off with a 40 bottom.

you can go to a 19/39 with the stock chain too. I took my 09 SE out west and had a 136 two inch with that gearing...should have had a 144. Five of us had 136 two inch tracks and mine got stuck the easiest...especially if I wasn't careful. It just spins the track so quickly it digs its own grave. Driver error most of the time when I got stuck...and the added weight I suppose.
Does iceage rails make a 144 tipped up rail for the nytro? Possibly with the approach angle of the xtx? That would be the way to go I think, and 350 bucks isnt too bad of a price.

I love it now we are talking about aftermarket rails. Great idea!
I have to say I'm pumped about this project. Sled season never ends for me it's just divided between riding and mod/maintenance and I seem to enjoy working on them as much as riding them. But what I hate is working on sleds when I could be riding, which is what brought me here.
Another idea is to just use XTX rails. Does anyone know if the center to center is different on the shox? I assume the rear shock in the XTX is longer. The mount points may also be different.
I have another question for you guys. I want to just use a slip on can this year as I still have warranty. However next season I'd like to go to a complete system. Are there any aftermarket systems where you can use the can with the stock pipe, then add the pipe later on. Would that work with an Excell or Hindle system?
